Some sort of grotesquely mutated giant beast Kerrigan-tarrasque thing. Maybe not as part of the standard tech tree, but I think she's the type of character who would do that to herself in the campaign.
A cerebrate with a giant laser beam attached to its forehead.
Along with Salle's idea for terrain, I think the queen could be upgraded (also to look more badass too). The problem with having a really bad-ass monster, would be it would feel like a hero, and less of a "mothership" type of unit.

If only one of the races had an incredibly cheap, easy to mass effective anti-air. Oh well, maybe it'll be a new unit. We could call them "Scourge" or something.

I wonder if the Mothership is immune to lockdown (assuming its still in the game).

Not really, at least not if you're referring to the quote I think you are. They stated that the other races will not have an "equivalent" to the mothership. That doesn't necessarily mean they won't have superunits, it just means they won't have superunits that spit out black holes.
With that said, it's not certain that every race will have a superunit either. I get the impression that they want to keep the tech trees quite distinct.

I'm no scholar of military science, but as far as RTS games go, as far as I can tell, peeps generally don't see as much strategy involved in a game when there are a small, limited number of "super units", such as heros in warcraft 3, the ultimate-units in DoW.. or even the superpower weapons in the C&C games, while not technically units, still represent a superpower, something which becomes the target of priority as soon as it is placed.
I don't know why this is, like I said.. maybe some people would even disagree with me. But if it's true, then a mothership unit for the protoss would go a long way to damage the game's rep as a true successor to the original SC.
I pretty sure the scourge will be back. Probably 7 or 8 of those things will take the mother ship down easily. And that shield it has, I mean shit if you let that slow ass thing fly itself into the middle of your base. You deserve to lose.
An EMP blast should fuck that thing over also.
And also the considerable amount of resources it takes to get one of those up and running. If your enemy is focusing its time and energy on building a mothership, you could just overwhelm them with cheap units.
mothership is meant to replace arbiter anyway... since the phase prism thing rocks the shit out of arbiter.
sc2 decided to take the route of replacing old units, instead of assimilating new ones into the mold.

I didn't mean to suggest that big units like the mothership ruin the game by being overpowered. In fact, quite the opposite - as far as I've seen, in high-skill games of C&C 3 or generals, or DoW, building one of these ultimate units is more of a deathwish than anything else.
So, you'd naturally think that one could just avoid them then and pretend like they're not in the game. And that's true, except that there's this correlation that I mentioned before about the quality of the strategy of games with superunits. Perhaps it's because even though it's foolish to use them, the developers still have to balance around them, which throws everything else off. Again, I don't pretend to know. I'm just making an observation =\

I wasn't replying to what you said, actually I agree with what you said.
Personally I hated the mechanic of super units in CNC generals, I hated heroes in WC3, and DOW's super units didn't bug me that much. I thought the DOW super heros weren't that overpowered, thy were counter able to a degree. Because this can be argued both ways, they didn't seem as uber as a level 10 dh or a CNC generals nuke drop.
I was never a big super unit fan, and games that have tons of super units like the CNC franchise, really turned me off. I have faith that this mothership unit will have a specific role. Not like in other games where the super units are basically BUILD THIS UNIT IF YOU WANT TO WIN THE GAME.
